A QuickBooks cleanup is a project to fix the books in your QuickBooks file so they match reality. That means reconciling every bank and credit card account to its statements, correcting miscategorized and duplicate transactions, and closing the period so the numbers stay fixed. Cleanups often happen before tax season, a loan application or a switch to a new bookkeeper.

This guide covers the signs your file needs a cleanup, what providers publish as cleanup prices, and a checklist you can follow in QuickBooks Online yourself.

Key Takeaways

  • The core of a cleanup is reconciliation. Intuit says to keep matching "until the Difference is $0.00," and recommends reconciling every month.
  • Few providers publish cleanup prices. Bookkeeper360 lists cleanup from $1,000, Xendoo lists catch-up starting at $295/mo, and Bench includes current-year catch-up free with an annual plan. Intuit and Pilot quote case by case.
  • Close the books after a cleanup. In QuickBooks Online, a closing date stops edits to earlier transactions, and you can protect it with a password.
  • Bulk reclassifying transactions is a QuickBooks Online Advanced feature, so on lower plans most fixes are made one transaction at a time.

Signs your QuickBooks file needs a cleanup

You probably need a cleanup if any of these are true:

  • Your QuickBooks bank balance doesn't match your bank statement.
  • You haven't reconciled your accounts in months, or ever.
  • Hundreds of transactions are sitting in the bank feed, waiting to be categorized.
  • Expenses are piling up in uncategorized or "Ask My Accountant" accounts.
  • Your balance sheet shows balances that don't make sense, such as old customer payments that were never deposited or a large Opening Balance Equity balance.
  • You see the same transaction twice, often after reconnecting a bank feed.
  • Your profit and loss looks wrong, and you don't trust it for decisions or taxes.
  • Your CPA or tax preparer has asked for cleaner books before they can file.

If you're months behind but the existing entries are mostly right, you may need a catch-up rather than a full cleanup. Our guide to how to catch up on bookkeeping covers that case.

How much does a QuickBooks cleanup cost?

Most providers don't publish cleanup prices, because the work depends on how many months, accounts and errors are involved. These are the published figures we could find, checked on November 6, 2026:

Provider Published cleanup or catch-up price
Bookkeeper360 "Catch-up & prior-period cleanup and project bookkeeping available, from $1,000" (Bookkeeper360 pricing)
Xendoo Catch-up "Starts at $295/mo" (Xendoo pricing)
Bench Current-year catch-up free with an annual plan; more than a year behind is a custom quote (Bench pricing)
QuickBooks Live (Intuit) A "flat fee for cleanup and setup" in the first month, with no amount published (Intuit FAQ)
Pilot Quote only (Pilot pricing)
Asquaire Financials From $150 per month of records (our cleanup service)

You'll see much wider ranges on other sites, often with no source. Treat any price you find online as a starting point, and ask for a written quote that lists the months and accounts covered.

What drives the price

  • Months behind. Each month needs its transactions categorized and its accounts reconciled.
  • Number of accounts. Every bank account, credit card and loan is reconciled separately.
  • Condition of the file. Fixing past reconciliations and wrong entries takes longer than recording missing months.
  • Scope. Intuit's own cleanup service leaves out payroll, sales tax, accounts receivable and payable, 1099s, accrual accounting and commingled funds, according to its scope document. Check which of these any quote includes.

Your QuickBooks plan matters too. QuickBooks Online lists Simple Start at $38, Essentials at $85, Plus at $140 and Advanced at $340 per month (Intuit pricing). For monthly bookkeeping costs after the cleanup, see how much bookkeeping costs.

QuickBooks Online cleanup checklist

Work through these steps in order. Each one depends on the step before it.

1. Back up what you have and set the scope

Before changing anything, export your reports for the period: profit and loss, balance sheet, and a transaction list. Decide which months you're cleaning up and download the bank and credit card statements for each one.

2. Review the chart of accounts

Look for duplicate or unused accounts and accounts with vague names. Make inactive the ones you don't need. Intuit says merging "is permanent and can't be undone," and warns not to merge accounts connected to online banking (Intuit).

3. Clear the bank feed

Categorize every transaction waiting in the bank feed, or match it to an existing entry. Watch for duplicates. Intuit notes that disconnecting and reconnecting an account makes QuickBooks download past transactions again (Intuit). Bank rules can then categorize repeat transactions automatically going forward.

4. Fix miscategorized and uncategorized transactions

Move transactions out of uncategorized and "Ask My Accountant" accounts into the right categories. On QuickBooks Online Advanced, the Reclassify Transactions tool can change "the category, class or location for multiple transactions" at once (Intuit). On other plans, you edit each one.

5. Clear old Undeposited Funds and Opening Balance Equity

Customer payments recorded but never matched to a bank deposit pile up in Undeposited Funds. Match each one to its deposit. The account can be renamed, so check for the Undeposited Funds detail type (Intuit). QuickBooks uses Opening Balance Equity when you enter opening balances, and a balance left there usually belongs in another equity account. Ask your tax preparer how they want it cleared.

6. Reconcile every account, month by month

Reconcile each bank, credit card and loan account to its statement, starting with the oldest month. Intuit's guidance is to keep matching transactions "until the Difference is $0.00. This means your account is balanced" (Intuit).

If an old reconciliation is wrong, be careful. Intuit says "Undoing a reconciliation also undoes every reconciliation after it," and the undo itself can't be reversed (Intuit).

Intuit's own cleanup service handles small leftovers with a materiality rule. Its scope document posts discrepancies under $5 to a Reconciliation Discrepancy account and uses a materiality threshold of 5% of net income. Agree your own rule with your tax preparer.

7. Review the balance sheet

Every balance sheet account should match an outside document: bank and loan statements, a payroll report, a list of unpaid bills, or a fixed asset list. Investigate anything that doesn't.

8. Review the profit and loss

Compare each month with the one before it. Spikes, gaps and negative expense lines usually point to a miscategorized or duplicate entry.

9. Close the books

Once the period is clean, set a closing date. In QuickBooks Online, sign in as a primary or company admin, go to Settings, then Account and settings, then Advanced, then Accounting, and turn on Close the books. After that, "You can't edit any transactions before the closing date," and you can require a password to make changes (Intuit).

10. Keep your records

Keep the statements and reports behind your cleanup. The IRS says to keep most records for 3 years, employment tax records for at least 4 years, and longer in some cases, such as 6 years if you left out income worth more than 25% of the gross income shown on your return (IRS).

How to keep QuickBooks clean after the cleanup

The cleanup only lasts if the monthly routine does. Categorize the bank feed every week, reconcile every account each month after the statement arrives, and close the month once it's done. Our monthly bookkeeping checklist lays out the 10 steps.

If a cleanup uncovered income or expenses that change a return you've already filed, talk to your tax preparer about whether to amend it.

DIY or hire someone?

A cleanup is a good DIY project if you're a few months behind, have one or two accounts, and know your transactions well. It's worth hiring help when you're a year or more behind, past reconciliations are wrong, or a tax deadline is close. Partnership and S corp returns for 2026 are due March 15, 2027 (see our 2027 small business tax deadlines).

Our bookkeeping cleanup and catch-up service starts from $150 per month of records, quoted in writing after a free review. Once your file is clean, our monthly bookkeeping service keeps it that way. Our founders are ACCA-qualified with Big Four experience. We are not a CPA firm.

Frequently asked questions

How much does a QuickBooks cleanup cost?

Published prices vary. Bookkeeper360 lists cleanup from $1,000, Xendoo lists catch-up starting at $295/mo, and Intuit and Pilot quote case by case. Asquaire's cleanup starts from $150 per month of records. The final cost depends on the months, accounts and condition of the file.

How long does a QuickBooks cleanup take?

It depends on how many months and accounts need work and how many errors there are. A provider should give you a timeline with the written quote.

What is the difference between a catch-up and a cleanup?

A catch-up records months that were never entered. A cleanup also fixes past entries and reconciliations that were done wrong. Many projects need both.

Can I reclassify many transactions at once in QuickBooks Online?

Intuit documents bulk reclassification for QuickBooks Online Advanced. On other plans, you'll usually edit transactions one at a time.

How do I stop people from changing a cleaned-up period?

Turn on Close the books in QuickBooks Online's advanced settings, set the closing date, and add a password.
